But the advantage was short-lived as the hosts equalized almost immediately as Edmilson beat Connor Roberts with a loose pass.
The Slovenian side thought they had gone in front when Mark Zabukovnik converted soon after but was ruled offside after a VAR check.
It was the Saints who went back in front, although Holden finished off a quick counter-attack three minutes before half-time.
But they were unable to hold on to their lead again for more than a minute as Svit Sessler’s ball cleared Edmilson and he made no mistake.
The hosts’ strong second-half pressure eventually took its toll on the Saints and they conceded in the 79th minute.
